Stargate SG1 and it's spin off Stargate Atlantis
Firefly was a good show too. They took it off the air way too soon. The fans have been trying to get them to bring it back with new seasons for several years. Lots of rumors of it coming back, but nothing but disappointment for the loyal fans.

It depends how you categorize sci-fi, honestly.
I like a lot of the Star Trek series out there, I love Heroes, and I do enjoy Stargate every now and then, but I would have to put The Man in the High Castle as my current favourite if we want to consider it sci-fi, which I do but others might not.
